Combining several scanned certificates usually pushes the file over the limit. Compress the merged PDF and upload that. If the portal caps how many pages you may send, split the merged file back into the parts it asks for.

Does the order of the certificates matter?

Yes, and it matters to whoever reads the form. Most applications list the documents in the order they expect, so follow that list. Drag the pages before merging instead of redoing the file later.
